You'll usually have to solve a puzzle to get their seeds such as put a ball in the right hole, pick up suspicious rocks, follow yellow flowers, make a food offering, match 3 trees, or complete a race before time runs out. Most major locations like towns also have a shrine nearby. Your Sheikah Sensor will sense shrines once you leave the Great Plateau.
